The focus of this study was to analyze the content, distribution, and comparative genome relationships of 996 chromosome bin-mapped expressed sequence tags accounting for 2266 restriction fragments on the homoeologous group 3 chromosomes of hexaploid wheat. Of these loci, 634, 884, and 748 were mapped on chromosomes 3A, 3B, and 3D, respectively. The individual chromosome bin maps revealed bins with a high density of mapped ESTs in the distal region and bins of low density in the proximal region of the (...) chromosome arms, with the exception of 3DS and 3DL. These distributions were more localized on the higher-resolution group 3 consensus map with intermediate regions of high-mapped-EST density on both chromosome arms. Gene ontology classification of mapped ESTs was not significantly different for homoeologous group 3 chromosomes compared to the other groups. A combined analysis of the individual bin maps using 537 of the mapped ESTs revealed rearrangements between the group 3 chromosomes. Approximately 232 of the consensus mapped ESTs matched sequences on rice chromosome 1 and revealed large- and small-scale differences in gene order. Of the group 3 mapped EST unigenes ∼21 and 32% matched the Arabidopsis coding regions and proteins, respectively, but no chromosome-level gene order conservation was detected. (shrink)

The objectives of this study were to develop a high-density chromosome bin map of homoeologous group 7 in hexaploid wheat, to identify gene distribution in these chromosomes, and to perform comparative studies of wheat with rice and barley. We mapped 2148 loci from 919 EST clones onto group 7 chromosomes of wheat. In the majority of cases the numbers of loci were significantly lower in the centromeric regions and tended to increase in the distal regions. The level of duplicated loci (...) in this group was 24% with most of these loci being localized toward the distal regions. One hundred nineteen EST probes that hybridized to three fragments and mapped to the three group 7 chromosomes were designated landmark probes and were used to construct a consensus homoeologous group 7 map. An additional 49 probes that mapped to 7AS, 7DS, and the ancestral translocated segment involving 7BS also were designated landmarks. Landmark probe orders and comparative maps of wheat, rice, and barley were produced on the basis of corresponding rice BAC/PAC and genetic markers that mapped on chromosomes 6 and 8 of rice. Identification of landmark ESTs and development of consensus maps may provide a framework of conserved coding regions predating the evolution of wheat genomes. (shrink)

A total of 1918 loci, detected by the hybridization of 938 expressed sequence tag unigenes from 26 Triticeae cDNA libraries, were mapped to wheat homoeologous group 4 chromosomes using a set of deletion, ditelosomic, and nulli-tetrasomic lines. The 1918 EST loci were not distributed uniformly among the three group 4 chromosomes; 41, 28, and 31% mapped to chromosomes 4A, 4B, and 4D, respectively. This pattern is in contrast to the cumulative results of EST mapping in all homoeologous groups, as reported (...) elsewhere, that found the highest proportion of loci mapped to the B genome. Sixty-five percent of these 1918 loci mapped to the long arms of homoeologous group 4 chromosomes, while 35% mapped to the short arms. The distal regions of chromosome arms showed higher numbers of loci than the proximal regions, with the exception of 4DL. This study confirmed the complex structure of chromosome 4A that contains two reciprocal translocations and two inversions, previously identified. An additional inversion in the centromeric region of 4A was revealed. A consensus map for homoeologous group 4 was developed from 119 ESTs unique to group 4. Forty-nine percent of these ESTs were found to be homoologous to sequences on rice chromosome 3, 12% had matches with sequences on other rice chromosomes, and 39% had no matches with rice sequences at all. Limited homology was found between wheat ESTs on homoeologous group 4 and the Arabidopsis genome. Forty-two percent of the homoeologous group 4 ESTs could be classified into functional categories on the basis of blastX searches against all protein databases. (shrink)

The complex hexaploid wheat genome offers many challenges for genomics research. Expressed sequence tags facilitate the analysis of gene-coding regions and provide a rich source of molecular markers for mapping and comparison with model organisms. The objectives of this study were to construct a high-density EST chromosome bin map of wheat homoeologous group 2 chromosomes to determine the distribution of ESTs, construct a consensus map of group 2 ESTs, investigate synteny, examine patterns of duplication, and assess the colinearity with rice (...) of ESTs assigned to the group 2 consensus bin map. A total of 2600 loci generated from 1110 ESTs were mapped to group 2 chromosomes by Southern hybridization onto wheat aneuploid chromosome and deletion stocks. A consensus map was constructed of 552 ESTs mapping to more than one group 2 chromosome. Regions of high gene density in distal bins and low gene density in proximal bins were found. Two interstitial gene-rich islands flanked by relatively gene-poor regions on both the short and long arms and having good synteny with rice were discovered. The map locations of two ESTs indicated the possible presence of a small pericentric inversion on chromosome 2B. Wheat chromosome group 2 was shown to share syntenous blocks with rice chromosomes 4 and 7. (shrink)

Counting models for a two conjunctive formula $F$, a problem known as $\sharp $2Sat, is a classic $\sharp $P complete problem. Given a 2-CF $F$ as input, its constraint graph $G$ is built. If $G$ is acyclic, then $\sharp $2Sat can be computed efficiently. In this paper, we address the case when $G$ has cycles. When $G$ is cyclic, we propose a decomposition on the constraint graph $G$ that allows the computation of $\sharp $2Sat in incremental way. Let $T$ be (...) a cactus graph of $G$ containing a maximal number of independent cycles, and let $\overline{T}=-E)$ be a subset of frond edges from $G$. The clauses in $\overline{T}$ are ordered in connected components $\{K_1, \ldots, K_r\}$. Each $, i=1,\ldots,r$ is a knot of the graph. The arrangement of the clauses of $\overline{T}$ allows the decomposition of $G$ in knots and provides a way of computing $\sharp $2Sat in an incremental way. Our procedure has a bottom-up orientation for the computation of $\sharp $2Sat. It begins with $F_0 = T$. In each iteration of the procedure, a new clause $C_i \in \overline{T}$ is considered in order to form $F_i = $ and then to compute $\sharp $2Sat$$ based on the computation of $\sharp $2Sat$$. This paper presents two formation tracking control strategies for a combined set of single and double integrator agents with an arbitrary undirected communication topology. The first approach is based on the design of distance-based potential functions with interagent collision avoidance using local information about the distance and orientation between agents and the desired trajectory. The second approach adds signed area constraints to the desired formation specification and a control strategy that uses distance as well as area terms is designed to (...) achieve tracking convergence. We summarize searches for hypothetical particles such as supersymmetric particles, heavy bosons, axions, dark photons, etc. All the particle properties and search limits are listed in Summary Tables. We also give numerous (...) tables, figures, formulae, and reviews of topics such as Higgs Boson Physics, Supersymmetry, Grand Unified Theories, Neutrino Mixing, Dark Energy, Dark Matter, Cosmology, Particle Detectors, Colliders, Probability and Statistics. Among the 117 reviews are many that are new or heavily revised, including those on Pentaquarks and Inflation. The complete Review is published online in a journal and on the website of the Particle Data Group. The printed PDG Book contains the Summary Tables and all review articles but no longer includes the detailed tables from the Particle Listings. Progressive supranuclear palsy is a movement disorder with prominent tau neuropathology. Brain diseases with abnormal tau deposits are called tauopathies, the most common of which is Alzheimer's disease. Environmental causes of tauopathies include repetitive head trauma associated with some sports. To identify common genetic variation contributing to risk for tauopathies, we carried out a genome-wide association study of 1,114 individuals with PSP and 3,247 controls followed by a second stage in which we genotyped 1,051 cases and 3,560 controls for the (...) stage 1 SNPs that yielded P ≤ 10-3. We found significant previously unidentified signals associated with PSP risk at STX6, EIF2AK3 and MOBP. We confirmed two independent variants in MAPT affecting risk for PSP, one of which influences MAPT brain expression. The genes implicated encode proteins for vesicle-membrane fusion at the Golgi-endosomal interface, for the endoplasmic reticulum unfolded protein response and for a myelin structural component. © 2011 Nature America, Inc. A new translation of the Pensées, presented here in the order of the Copy made by Pascal's literary executors, which is the order in which Pascal left them. Since Pascal never did complete the job of ordering and classifying, it does not follow, as the cover of the book insinuates, that this edition enables us to appreciate the workings of Pascal's mind better than others, which are marred by the intrusions of editors. Krailsheimer also translates fragments not found in the (...) Copy, including those recently discovered by Mesnard. The translation is a good one, and a definite improvement over other paperback editions.—A. E. J. (shrink)

Shoemaker's book can be divided into two main sections; the first five chapters, which consist of somewhat tedious criticisms of some classical and semi-classical positions, and Chapter Six, "How is Self-Knowledge Possible?" Of particular interest in the latter are his claims that we have non-criterial knowledge of personal identity and that "sincere and confident perceptual and memory statements" are necessarily generally true. The book is an outgrowth of Shoemaker's doctoral dissertation and retains a dissertorial style. The influence of Malcolm is (...) evident throughout.—A. E. J. (shrink)

Garnett attempts to defend realism while accepting much of what sense-data theorist have had to say. He does this by tracing the origin of our belief in external objects to the finding of "centres of resistance" in the experience of effort and resistance, these centres being symbolized by sensory qualia. Since the centres are found in experience they are not unknowable Lockean substances, and since the resistance is something over and above sensations of pressure they are not phenomenalistic patterns of (...) sense-data. Though a great deal of the book is devoted to the "refutation" of particular arguments of Ryle and Austin, Garnett seems oblivious to the thrust of recent criticism of traditional accounts of the role of sense qualia in perception. An alternative approach to analyze the nonrelativistic quantum dynamics of a rigid and extended charged particle taking into account the radiation reaction is discussed with detail. Interpretation of the field operators as annihilation and creation ones, theory of perturbations and renormalization are not used. The analysis is carried out in the Heisenberg picture with the electromagnetic field expanded in a complete orthogonal basis set of functions which allows the electromagnetic field to satisfy arbitrary boundary conditions. The corresponding coefficients are the (...) field operators which satisfy the usual commutation relations. A nonlinear equation of motion for the charged particle is obtained. A careful consideration of the quantum effects allows the derivation of a linear equation of motion which is free of both runaway solutions and preacceleration, even for a point charge. Also, the electromagnetic mass, which is defined as the coefficient of the acceleration operator, vanishes for a point particle. However, this does not mean that the results are free of ambiguities which are exhibited and discussed. (shrink)

In this paper the analysis of the classical dynamics of a charged particle is carried out without considering that the electromagnetic field necessarily goes to zero at infinity. A quite general non-linear equation of motion is obtained for an extended charged particle valid for any distribution of charge in the particle and for an electromagnetic field satisfying any boundary conditions. Some common approximations are analyzed with detail to determine how the usual difficulties arise.

This paper offers a new approach to the philosophical foundations of information systems through feminist philosophy and, in particular, feminist epistemology. This can be used to expose the universalizing tendency of many information systems and to show the importance of using real-life complex examples rather than the simplified examples often favored by philosophers. Within traditional epistemology and its relation to IS, subjectivity, the propositional/skills distinction and epistemic hierarchies are subject to arguments from feminist epistemology. With respect to the emerging critical (...) school of IS, feminist epistemology, and within that, feminist standpoint theory, are used to examine the complexities of the positivist/anti-positivist position and the related concept of emancipation. In addition, it is argued that the liberal version of emancipation encapsulated in such systems may have an effect opposite to that of emancipation These issues are illustrated in an existing expert systems project. It's an achievement of the last couple of decades that people who work in linguistic semantics and people who work in the philosophy of language have arrived at a friendly, de facto agreement as to their respective job descriptions. The terms of this agreement are that the semanticists do the work and the philosophers do the worrying. The semanticists try to construct actual theories of meaning (or truth theories, or model theories, or whatever) for one or another kind of expression (...) in one or another natural language; for example, they try to figure out how the temperature could be rising compatibly with the substitutivity of identicals. The philosophers, by contrast, keep an eye on the large, foundational issues, such as: what's the relation between sense and denotation; what's the relation between thought and language; whether translation is determinate; and whether life is like a fountain. Every now and then the philosophers and the semanticists are supposed to get together and compare notes on their respective progress. Or lack thereof. (shrink)

Objectives To evaluate whether the requirement of “minimal risk and burden” for paediatric research without direct benefit to the subjects compromises the ability to obtain data necessary for improving paediatric care. To provide evidence-based reflections on the EU recommendation that allows for a higher level of risk. Design and setting Systematic analysis of the approval/rejection decisions made by the Dutch Central Committee on Research involving Human Subjects (CCMO). Review methods The analysis included 165 proposals for paediatric research without direct benefit (...) that were reviewed by the CCMO between January, 2000, and July, 2007. A separate, in-depth analysis of all drug studies included 18 early phase drug studies and nine other drug studies without direct benefit. Results 11 out of 165 studies were definitively rejected because the CCMO did not regard the risk and/or burden to be minimal. In three of these 11 cases (including two early phase drug studies) the requirement of minimal risk and burden was cited as the only reason for rejection. Four other early phase drug studies also involved risks and/or burdens that were not regarded to be minimal but were nevertheless approved. Conclusions The requirement of minimal risk and burden, aiming to protect research subjects, occasionally leads to rejection of protocols. Early phase drug studies relatively often do not comply with the requirement. Committees may find ways to approve important studies that formally should be rejected, but that is not a desirable solution. The regulatory framework should be revised to make such occasional exceptions to the requirement legitimate and transparent. (shrink)
